I last flew into Jordan a few weeks ago and was required to show the QR code before receiving a boarding pass. I also flew in and out last month and literally had to fill out the online application at the check-in counter because I forgot to do it before hand (it took a few minutes and I received the QR code immediately).
There's no payment, it is free as long as you're in the correct site. You shouldn't need a copy or even the QR as it's linked to your passport number. Personally I print it (bit of a dinosaur). There's a different application code on the return E-ticket, not one I recall being stuck in my face for noting when I did that 2nd stage of applying.
