The train station is just north of downtown within the free transit zone, so any downtown car rental office will be nearby. It's about the same distance from Amtrak as the airport but, because it's not at the airport, will probably be cheaper. Otherwise, as long as the rental company will pick you up/drop you off at Amtrak, go with the cheapest. There isn't a rental company at the Amtrak station - unfortunately.
