Here's a thought for how to avoid driving in Mexico City. Take a luxury bus to Puebla and rent a car from there. Do your loop of pueblos magicos returning the car to Puebla. Puebla is about one third of the way to Oaxaca, so you could continue your journey there by luxury bus (ADO line). It's about a 4 and a half hour bus ride from Puebla.
