Naturally, you're committed to a single departure time, just like a plane ticket. They don't use the bus terminal, but places like 34th Street and 12th Avenue in NYC, at the curb.
Both Megabus and Bolt Bus have outdoor stops on the extreme westside of Manhattan near 34th St. and 11th Ave. which serve buses going to several cities, both north and south of NYC. Peter Pan uses the Port Authority Bus Terminal at 42nd St. and 8th Ave. You will have to get yourself to Manhattan by Air Train and subway or LIRR, bus or taxi.

Rysmom, I travelled with my mother from Boston to NYC with Megabus in 2008 for $1 each. The bus was new, the ride was smooth, we hit some traffic and it took longer than the train BUT if time is not of the essence, Megabus is just what you are looking for.
Just got back from a long weekend in New York. We took Megabus and were very pleased. The bus was clean and the drivers were fine. I like the fact they drop off/pick up outside Penn Station. Staying near JFK is a terrible idea unless you plan on just heading directly to Bostonwithout spending any time doing NYC things.
