In Tromsø Hertz is in the center, convenient if your ship is docking in the center, less convenient if your ship is docking in Breivika. In the latter case i would ask for delivery at the dock. In Trondheim you don't really need a car.

There are hardly any small, independent car rental outlets in Norway other than local ones offering limited mileage, which are not much use for tourists.
Personally, I would not consider not having a car. The weather can be all sorts even in summer, a car will provide flexibility and shelter. With 5 nights, perhaps consider self catering to stretch your budget. A day in Ålesund proper suffice, it is a small town with limited points of interest. The scenery is the attraction like most of Norway.
If you use a broker for research and then go direct to the rental company you should find exactly the same rate, but the terms may be a little different, sometimes worse, sometimes better. The main work for a rental company is the time spent picking up, dropping off, cleaning etc., so a short rental will always be relatively expensive.
