We like using AutoEurope to book as their staff are very helpful, compare major companies prices, help you pick the best carand add-ons for your needs. They offer reasonable insurance too.
In either city having5a car and finding somewhere to park is a problem. You could hire a car in either Lisbon or Porto and explore the area around, maybe base yourself in Evora for example in good hotel and take day trips into the Alentejo. Travel between Lisbon and Porto by train.
