To answer your question: I frequently rent cars to travel through central Florida and drive on the turnpike. I always bring my transponder (the one with suction cups) and I have never had additional toll charges through the car rental agency. Nor do I have the car rental agency turn their toll collection off (it’s by tag I think).
The rental car uses one of two methods for paying for the tolls. 1. It may have a transponder attached to the windscreen and this has an on/off switch ... make sure it is off. 2. They may use a toll-by-plate method to pay for the tolls. If there isn't a transponder then the toll-by-plate method is used.

But as I related before from personal experience when I had to use a friend's car a couple months ago when mine was in the shop I transferred my Mini to the friend's car (didn't call Sunpass to say I did this) and when I went through a toll it was charged as usual to my account NOT to my friend via toll-by-plate. Some rental car companies do not charge per total day of rental but have cap at a certain level on the admin fee, then just charge the tolls.. Alamo and its associates are one of these, as are Avis,and Hertz, and IMO saving a few $'s by buying your own Sunpass etc. in the overall picture of things ( flights, accommodation, entertainment) isn't worth the hassle.
