The rental car uses one of two methods for paying for the tolls. 1. It may have a transponder attached to the windscreen and this has an on/off switch ... make sure it is off. 2. They may use a toll-by-plate method to pay for the tolls. If there isn't a transponder then the toll-by-plate method is used.
To answer your question: I frequently rent cars to travel through central Florida and drive on the turnpike. I always bring my transponder (the one with suction cups) and I have never had additional toll charges through the car rental agency. Nor do I have the car rental agency turn their toll collection off (it’s by tag I think).

I had to pass through the Golden Gate Bridge toll south bound on 101 on my way to the airport. I only paid 11 or $12. The toll was about $8 and the fee was about $4.

It varries from rental car company to company, some do not allow you to decline their program while others do...those that do allow you to decline WILL charge you a fee for doing so and then using a cashless toll. 2. It isn't $12 or anything else per day. I have a Sunpass account. Now, the rental car company might have an all inclusive option, but the transponder doesn't have a fee once purchased. A convenience fee of $6 for only the days you use tolls through the rental company doesn't sound that bad. I-95 through South Florida SUCKS.
