I've never seen a map with all the bus routes. But if you use Google Maps, put in where you are starting and where you want to end up & click 'public transportation' you will get both a map and a written description of directions with the bus route # you can use.
Google Maps has a great interface, but I find that Mapquest gives the best directions. Google and Yahoo maps are both heavily biased toward Interstate freeways, and they will often route you way out of the way on an Interstate rather than taking a more direct state road.
