We have an Alamo booking through our travel agent, we also have an Alamo membership (Alamo Insiders) account. We are picking up at LAX in June 2016. I would prefer to book online, that would have been much easier than booking through an agent. We would like to enable an online check-in for this booking but don't know how to do it.

Alamo is just fine. The best thing for you to do is to arrange your rental in advance (as you're doing now), join the members club (free), and then turn down every add-on that's offered by the agent.
