Click the Manage Photos tab on the left, then Primary Photo. Click Manual: select your own primary photo. Note: if this is already toggled on, click Change Photo. Choose the primary photo you'd like to use from the options listed. If you're happy with the preview of your new primary photo, displayed at the top of the page, click Submit.
Re: Navigo Découverte picture size. The required photo size for the ND card is 25mm x 30mm or little more than one inch square. This is about the size of a US passport photo but anything close can probably be cut to fit. Photo booths can charge up to 10€ for an official photo so I recommend bringing one with you.
