The two airlines websites often don't work well together and it wouldn't surprise me if you simply can't check in online for the flight. Your post in 7 is probably the issue. HA won't let you check in for their flight because it's the second in the itinerary. They are expecting you to check in for Jet Blue first.

That place has always seemed to be like it was designed by a 3 year old, and the most irritating part was the signage was absolutely pathetic and confusing, (or just completely missing) and there was absolutely not enough staff available and visible to help those of us who were staggering around looking like we were in a trance, and obviously confused and needing help.
