You will then be asked how many bags are being checked in and you can then pay online with your credit or debit card. You just need your record locator to check in 24 hours prior to the flight.

Under US law the baggage allowance and fees for the first check-in apply to all subsequent check-ins. So even if the second flight was long haul international that on its own has a free allowance, the allowance/fees of the first flight (domestic) would apply.
